I looked up the ERA's for the Blue Jays pitchers when Benji Molina is behind the plate compared to Greg Zaun's. Blue Jay pitchers have a 4.67 ERA when Molina is catching, compared to a 4.61 ERA when Zaun is catching. Heading into tonight's game, Molina has caught 707.1 innings, while Zaun has caught 437.1 innings. Jason Phillips has caught 19 innings, with Jays pitchers having a 4.74 ERA.

Now these numbers don't necessarily say that Zaun is a better catcher than Molina because Jays pitchers have a slightly lower ERA. If you catch Roy Halladay most of the time, the ERA will be lower. The opposite can be said if you caught Josh Towers more often.
